I was wondering how start/stop works in 1-battery cars. I guessed maybe they use a supercapacitor to hold up the power bus, but Maxwell sells an 'ultracapacitor' which they say is used to start the engine while the main battery powers the rest of the car. That's one big capacitor...

It's not a question of the battery getting low. It's a question of the 12V bus sagging when the starter is pulling hundreds of amps from the battery. As we all know, Jag electronics are very sensitive to bus voltage; this is how they maintain a stable bus voltage during the restart - isolate the electronics power bus from the starter power bus.

I ran with the second battery disconnected for over three years then a few months ago I took it right out of the car and nothing changed at all.

Dumb question, but if i have my trickle charger hard wired in (as instructed by the other members here), will I have to change anything if I put in a non-OEM battery? Will trickle charging still work the same way as it always has or do batteries such as Antigravity etc.. get screwed up by that? Thanks in advance.

That all depends on what battery you put in the car. If you put in a Antigravity battery or any other Lithium type battery then you MUST use a lithium charger. Any other charger will damage the lithium battery.
Otherwise, if you put in an AGM battery then any standard charger will work on that type.
Your connections are not an issue. What is an issue is what type of battery you have in the car and what charger you are using to charge it.
