Trunk opening and closing on coupe

Haven't seen that but it sounds like it's confused about its limits. It can be trained to only open a limited amount. I think that if you push the "close" button before it closes, then push the hatch all the way open, it will remember that. If someone has better information, I'm sure they'll correct me ;^)

It's a ghost.
I can't find the height limit instructions in my manual (it will be in there, I just can't find it!) but on the XJ the procedure is:
(One-touch window closing will need to be reset after a battery disconnect. When closed fully release then hold the close switch for 2 seconds until you hear a clink to reset.)
I can't find the height limit instructions in my manual (it will be in there, I just can't find it!) but on the XJ the procedure is:
- Open the luggage compartment lid to the position of the required height.
- Press and hold, for 10 seconds, the luggage compartment lid close button.
- Close the luggage compartment lid, then open again to check that it opens to the programmed height.

Might be difficult to disconnect the battery if the hatch is trying to bite of your arm off. I would try to hold the rear hatch open before it slams shut again. That should stop the automatic mechanism. Then manually raise the hatch to full height, and try the button again. My hatch has been confused a couple of times (after an OBD access), and that technique has worked.

Turns out this was just a result of me being a dummy. The day before I had stuffed a bunch of luggage in the trunk causing the cargo cover to go out of alignment. It was positioned at an awkward angle that was causing there to be too much resistance on the hatch to open. I had to pull the drivers seat forward and jerk it around so then the hatch could open. The hatch is pretty powerful when slamming shut like that...it takes a good amount of force to stop it and not have your hand crushed.
