Just "given" 2000 S 3 liter 104K miles Car will not traverse up-hill in reverse. On a level plane, in reverse, you need to "work the gas just right" for the car to move in reverse. While in DRIVE the car will not aggressively acclerate, you need to "slowly, get the car up to speed".

JAG dealer wants $600 to run trouble codes and said "Cost to repair all trouble codes can be unlimited".

Can I replace the transmission with a Ford trans mission?

You can read the codes free at AutoZone / PEP Boys. Or buy a cheap OBD tool for $20 (elm327 ebay) or a handheld for maybe $50.

It already HAS a Ford tranny - the 5R55N. I would NOT replace it yet as it may just be short on oil. Or it could be an engine issue, in which case changing the tranny would be rather annoyingly pointless

Don't assume your tranny is good or is bad (let's get some codes and any more data you can), but if you want to read about it (for fun or whatever), Search is OK, try
