You need to get it done at the dealer or someone that has WDS
I thought models prior to the 2003 refresh could be done without dealer involvement? Some combination of key on/off and valet switch toggling like the X300's....but maybe I'm wrong..
Just from experience, even though mine is a 2003, TAKE IT TO A DEALER. I made the mistake of taking mine to a non dealer european "professional" for this same problem and a 30 minute job has taken almost a week and still not fixed. The guy deleted the immobilizer codes in an attempt to reset it with one key and failed. Check the little shutter flap in the switch. If it stays open when you take the key out then that may be the only problem. Graphite lube or some say it's ok to use a little wd40 to fix this issue.

Motorcarman is right. I believe the 03+ models can be programmed via the ignition barrel. I know I reprogrammed my key fob on my 04 XJ8
Without reservation, if Motorcarman and Aholbro1 give contrasting advice on the Jagforum, ALWAYS go with what Motorcarman says!
Not sure what you mean by "the ignition barrel" wrt programming keys and/or FOB's, but I AM certain 03+ S-Types require WDS or similar hardware/software to accomplish the task...AND such system must be made to believe you have AT LEAST 2 keys/FOB's.

There is a good and cheap solution for many problems members are discrib here ( sorry for my English). Because i think that, if you know the problem (DTC) is more eazy to fix it. The OBD II is a good solution for the Powertrain issues, but only for them. I just read today in the forum, someone is trying to program his keyfob some others are searching the electical guides or the BXXX,UXXX,CXXX, codes. Anyway i will tell you my story. First of all i have to say that i am not a mecanic or something like this, but i love my car STR 2003. After a painfoul visit in τhe local dealer (€€€€), i deside to work alone to my car.
I bought a moongoose cable, i am not sure if is clone or original, but it looks like original for about 80 €.Then i bought the JLR SDD 131 software for about 20 €, this is for ALL Jaguar land Rover cars and is working without net connection, until the date, August 2012. This is working with Legacy IDS Tools until i think my 2005, or with Symptom Driven Diagnostics , for the later years.
I have installed that software to an old XP laptop, which i use only for that purpose, keeping the date manualy before the 30/09/02012. After that date, you need anual subscripsion.
In that software you can see everything in the car, including the dealers opsions. For example,configurate new or exiting modules, programming new fobs or trunducers, enable many opsions of the car, like daytime lights, CDR, global opening , closing the doors with sound ,dumble opening etc...
I can see too all the connectors shape , with name , location, pins,and wires.

What year/model do you need to set up?
The early s-type before the 05MY update are not the same as the later s-types in this regard.
The pre-05 cars need to use the IDS softeware.
The 05MY or newer cars need to use the SDD software.
The way you set up the adapter is different for each.
The newer versions of SDD will not work on an S-type. V130 is the best to use as it is the most stable of the versions that work on the S-type.
This only runs on windows XP PC that is not connected to the internet and then only if you use a bit of code to keep the date the same each time you power up. (As soon as it detects the internet it will try and update, and it will then will not let you as you are not a registered dealer, but even if you did the later versions do not work on the s-type! If the date advances more than a month (I think?) from install date then SDD will stop working pending an update!
If you need IDS this is a it more involved as although SDD will detect that the car is older and IDS is needed as soon as it switches over it will go into error because of the interface firmware. If you need IDS you have to follow a diferent update procedure for the firmware on the interface so the software thinks it is an older version interface. I think that once you do this it will then not work as it should with the later cars needing SDD, but I am unsure as I have a later car so i have never had to use IDS. Others may know more.
