Cam, looking at the diagrams, I would suspect that you have an issue with the GEM module failing. If you can imagine, the interior lights are powered via fuses, this power is then run through the bulbs to a common ground wire. This ground wire is then run to the GEM to do the switching to turn the lights on and off. The only thing that is coming to mind at the moment is that installing the LEDs has lead to an overcurrent condition that goes through the GEM module. This has resulted in the failure of the transistor that is the switch for the interior lights. The transistor is bleeding through, causing your low level lighting.
The only other thing that it could possibly be is that when you replaced the bulbs, you have created a low resistance to ground at one of the switches and this is allowing power to back feed through the common ground through a switch. You can prove this by unplugging the GEM module and seeing if the lights remain dimly lit. If they do, then you have a switch that is providing the return path.
