Yes, but in very low numbers at least in the US (could not guess the %). My '03 3.0L has a manual transmission in a sport package. Apparently the owner of my local Jaguar dealership ordered a special package to show off some different features, but was later unable to move it. I've always driven manual (although I didn't let on at the time....) and I was able to pick it up new (200 mi) $14K below msrp.
It has worked very well and not too notchy, except for a few minor things. The clutch throw is very long; adjusting the seat and pedals for the clutch means my right foot is too close to the accelerator - a compromise is required. I also find the engagement point between 1st and 2nd to be quite narrow, often leading to a slight surge or bump if I'm not paying attention. Plus there is an unusual flywheel effect wherein rpm's rise very quickly but fall very slowly; as it is not linear, it meant a learning curve to time smooth shifts.
Still own it; still love it.

I have a 2003 manual with the sport package. Car has 105K miles and repairs have been a clutch and a shift linkage shim/washer. Clutch parts were readily available and the cost was $1100 for clutch and pressure plate, throw out bearing and labor. I believe that 2003 was the last year for the manual. I like driving mine, although 5th gear is a bit short for my taste. A possible problem is that neither Jaguar, Ford or Getrag provide after market support for the transmission. If there is a problem inside the box, the only option is another transmission. Not sure if this is also a problem with the automatics.

In the US the manual 3.0 S Type was available from the introduction in 2000 through model year 2004. With the 2005 exterior refresh the 5 speed manual option was discontinued.
Again this is for the US only since diesel cars in other markets actually got a 6 speed manual in the latter years.... Hmmm.... wonder if one of those boxes bolt up to a 3.0??????
