Well the Jag-techs finally unvelied codes!
Unsure how historical some these are - it's impossible to speak to techs directly. We're 100% certain water ingress beneath windscreen.
There are lots of codes. lots. See images.
J1850 - Communications bus fault
Two for the powertrain
P1233
P0733
B1617 - Battery voltage - this cropped up on almost all the ECUs. The battery was flat and charged prior to drive to garage though.
I want to tackle this myself just unsure precisely where to start.

Flat battery complicates things. What a pain to have had that too.
So-called hard reset will clear almost none of those.
I'd clear the lot (you'll need a jag tool such as AE or the one the tech has) then see what comes back but do not let the battery go flat as you really do not need any extra confusion. Fit a new one if need be.
I hope you've stopped the water leak. If not, do that first as again you don't need any extra troubles.
You could check the PCM using any OBD tool to see whether it reflags codes. Avoid clearing any that come back till investigated & fixed. Note that it may not reflag any codes if it can't set all the OBD monitors (google and also read the codes PDF). If they haven't all set fairly soon then start to worry

Dealing with the jaguar people has been very frustrating - like questioning technicians through a lawyer. I'm not sure I want them near the car atall. What a way to run a company..

Best to read the thread dedicated to OBD tools / make your own choice. I got AE but most won't spend the money.
I don't know, as I'm no expert on autoboxes and it's not the one in my car. Codes self-clear in multiple ways so read up and bear in mind what has happened and when with your car. It's by law not simple....
