Trannies (auto), driveshafts, some occasional wheel bearing issues, etc. The big thing I would look for is rust. Check the rocker panels, and behind the front fenders where the front door meets the rear of the front fender. Lots of Xs have serious damage in this area.
That's all I can think of off hand. I've got an 02, and it's been more reliable than just about any other car we've had, including an 03 Sentra econobox.

I consider having a manual transmission a "plus". Reasonably fun to drive, slightly better gas mileage, and far less issues than the automatics of that year.
For $5K, I'd be tempted too... but I do most of the repairs and maintenance myself. If you expect to pay someone for any and all maintenance and repairs, I would suggest you look elsewhere.

Having driven an 02 X type manual to 170,000 miles, I can tell you what I saw for problems. The drive shaft went bad and had to be replaced. That was the biggest single issue. I replaced the starter motor at about 120,000, and last year had an issue with the speed sensor for the ABS that required the replacement of the wheel hub. Welsh Jaguar had the hub as a part, otherwise the dealer wanted $800 for the entire hub/ CV joint assembly. Other than that, all maintenance was pretty normal. At 170,000 miles, it still had the original clutch, alternator, and brake rotors.

I have an 02 2.5, had it a little over a year. When I got it there was 87,000, it just turned 95,000. Still runs great and with the automatic tranny, I would have liked to have gotten it with the standard. But I've found no problems with the automatic tranny, I've had it out and not all the way open at 130 mph runs and rides great. Sometimes, a little more miles makes the car a better car cause all the bugs have been cleaned up, now it's just worn parts you have to think about, so far I love my high milage Jaguar.

Bought mine w/49K on the clock. I've run 15K since with only the replacement of the front axles and one front door speaker. Both the axles had dried-out CVs resulting from lack of use by the previous owner. The speaker suffered from the famous 'dropped magnet' syndrome. Sure, it's got some of the well known early model problems and I need to take care of them, but they are really insignificant to the car running well on a daily basis.

break pulsation with knocking noise
I have a jaguar x-type 2.5
When I hit the break the break pedal vibrates and makes a knocking noise somewhere under the car.
I got all my break pads and front rotors replaced and it is still doing the same thing.
the Abs light on the dashboard isn't on. Did anybody have this problem?
