Sometimes you have to mess with the auto features a bit. With the windows up, hold the button down about 5 seconds after the window comes the whole way down. Then pull it up and hold it about 5 seconds after it goes all the way up. Do it for each window.
AC not blowing cold should be completely unrelated. The HVAC will revert back to default settings. Is your AC button lit up (sorry, but had to ask).

jn it is probably due to the temp setting you have in auto mode. IF it needs to cool or defrost /demist then the AC will always be on.
I hate the auto mode, mostly just manually adjust the settings to keep the AC off.
So Strafe the AC was working just fine prior to changing the battery? And you have put the HVAC on the LO setting? Try putting it on LO and manually selecting AC and see what happens if you haven't already.
Can you see/hear the AC compressor clutch kick on?

So I removed and replaced my battery in an attempt to get the voice commands on my factory navigation to work, It didn't help, however, it did turn the temperature controls and readout to Celsius instead of Fahrenheit and I can not for the life in me figure out how to change it back to Fahrenheit. Also.... The oddest thing, when I took the battery out, the radio preset stations did not reset.... and I had the battery removed for over 15 mins?!?
