RE: The dreaded "check engine" light.
You said u checked breather and IMT seals? How?
The lean codes are gonna be those things and also the little plastic booster hose. Goes from brake booster to intake manifold and has a check valve in it. If it is grey (the checkcalve) it is the old style.
Also the IMT seals, if you took them out to look at them, I hope you put new ones in. If they are yellow, they are old style. Green are new. If the breather hose is smooth, it is old. If it is shiney and ribbed looking, it is new.
These parts are all cheap. If they are the old style, change them.

Well if you are taking your intake off to do the plugs anyway, do your self a favor and get the two IMT seals and put them in. Also the breather hose and the brake booster to intake hose. Easy to do and cheap insurance to keep your car running well.
Oh...and before you go snapping the tube, to get the plastic lines out of the intake manifold, ie booster line, you press with a small screwdriver the outer black ring, as you push down on it, push the tube slightly and pull it back out. Many don't know how to get them out and end up snapping it inside the manifold. Then it can get ugly.

The two big valves on passenger side of intake manifold. You didnt answer, you said you checked them. How did you do that?
Also the hose from the booster. The grey valve in the middle, with car running wrap your hand around and see if noise changes.

That is probably the source of your rough running if they are hissing.
Those seals are probably 3 bucks each from the dealer. Just be careful putting on the lower one that you dont cut or tear the seal.
Slow and steady beats fast and furious eveytime.
