Engine light - gearbox codes

Hi All,
I've recently had my gearbox replaced on my X-Type 3ltr auto. However, I still seem to have problems with it. The 'engine light' is on and when I check the OBD codes, the system tells me that I have 'incorrect gear ratios' for gears 4 and 5, plus a TCM fault.
The odd thing is that these are the same codes I had when my gearbox totally crapped out (and needed replacing). However, I had no engine light warning. Instead I had the orange warning light and the words "Gearbox Fault" in the dash (plus the car went into limp-home mode).
I don't see why I'm getting the same codes, but I'm being warned in a different way?
Also, the gearbox seems fine, no problems shifting.
The dude that replaced the box tells me there is nothing he can do as his work is sound and there is nothing wrong, but clearly there is.
Any pointers??

Independent. This is the really annoying thing. Here's the story:
1) I had a gearbox fault so took the car to my dealer who quoted £3.5K to fix it.
2) I phoned independent specialists and got quotes for 1.5 - 2k so chose one of those
3) The specialist fixed it, but the box sprung a leak so I took it back (on the way, it went into limp home mode)
4) The specialist fixed the leak, but soon after the engine light came on so I took it to the dealer thinking that I had a new a different fault
5) The dealer told me that the gearbox was broken, but this time quoted £1.8K. If I had been quoted this in the beginning, I would have had the work done at the dealer!!!
6) Anyway, a new leak sprang so I took it back to the specialist who fixed the leak once and for all, but I still get the engine light coming on.

"incorrect gear ratio" means that, mechanically, the gearbox is bad. It may not slip right away but it will get worse.
I've replaced X-Type trannies and a few times, the remanufactured ones were defective.
I would get your mechanic to do further diagnosing and hopefully give you another gear box.

Any idea why the engine light is comming on rather than the 'gearbox fault' one?
Also, any idea how to do further diagnosis - the mechanic I used is a 'hardware man' and doesn't really deal with the electronics (doesn't even have an OBD reader).
