It could be that the jet pump is not working correctly (or inop) and the fuel on that side of the tank is not being transfered to the side with the electric pump. If you have the MESSAGE CENTER then you can set your display to diagnostic mode and read RAW fuel levels for both sides of the saddle tank. If the left has fuel and the right does not, then you are technically running out of fuel (sucking air).
You can also remove the rear seat and unscrew the pump/level sender caps and look into each of the tank sides.
If the JET PUMP is inop you can make REALLY HARD LEFT TURNS to try to get some fuel to the right side (or jack the left side up to spill fuel over the center divider).
