I live where it gets very cold (-40) and I made the mistake of letting my car sit for a couple weeks in the cold without starting it. The battery is completely dead and the last time it had any juice I locked the doors so when I attempt to get the trunk open by connecting jumper cables to the connecters under the hood for the trunk the alarm won't stop going off until I disconnect those cables and it doesn't let me open the trunk either. I'm guess it's an anti theft thing does anyone have any idea how to get around this and access the trunk? Or a way to get the alarm to turn off?

If the Smartkey will not disarm the alarm system or open the door, you will have to use the Emergency Key Blade to open the door. This is from the the UK Owner's Handbook:
Take great care opening the Smartkey case and also when removing the door lock cover.
Granted, I would still look at using the jumper cables to power the car. Yes, you will have to listen to the alarm for 15 minutes, but you should also be able to connect the cables, then lock/unlock the car using the key fob. That should reset the alarm.
