Car not starting after changing fuel filter

I acquired a 1995 xj12 about a month ago and it is a long way from perfect, but to start on things I wanted to get the old gas out and get some new in. There was a bit of water and the gas was brown-ish. I got all of the fuel out of the tank, and the lines, and cleaned out the fuel rails with some carburetor cleaner. I took the old fuel filter off and replaced it with a new one, I turned the key to on and back off a few times after hearing the fuel pump working. I tried to start the car, and the engine would turn, but not start. The car would start and at least idle for about 30 seconds before replacing the filter. I checked the line running directly into the rail and there is pressure, so I have no idea what is causing it not to start, could I have flooded it, bad battery maybe, any help is appreciated

If the battery is weak, the voltage might sag too much while cranking to run the ECM. If you get a new battery, look for a Group 93. It is one of the most powerful you can get for this car. Napa auto parts has them.
Other than that, something must have been inadvertently changed or disturbed during the work on the fuel lines. But it sounds like you have a good grasp on what you've done so far, and bad fuel is a real problem for these cars.
