There is a hard reset of your security lock control module ( to get it back to zero state ) after your FOB reprogramming
one of the relays or switches in the system may have hung up throwing off the SLCM logic steps
There are a lot of TSBs on the security system to go through after that but you didn't change anything
A lot of rain lately filling up the fuel cap well ? there is a drain line that clogs and the SLCM is under that , cracks in the fuel cap well ?
Is your's a USA model as there are some world region differences
There is a list of fuses to check
By placing your finger on the left heelboard fuse box relay ( this is your 2nd ignition positive relay ) does it click as you remove the relay with the ignition switch in the run position and engine not running?
What kind of aircraft ?

The hard reset works better overnight with tywraps on the battery cable ends
cover the exposed battery post from coming into contact with the overhead battery cables
the hard reset involves more then removing the battery positive post
do not over tighten the positive battery post
Fully charged battery of 12.75 volts ?
Never reinstall the battery in backwards , positive post goes fwd

Scare Bus , I guess you're aware of the LATAM flight and their crew scheduling pressures
I wired up many emergency power switches used on your preflight check list , and I'm sure they were down to that as they managed the task at hand with no radar
The electrical bus protection module had it's fits and issues in service, but it worked and saved them , minimum instruments at night in the soup
With the key in the run position with engine not running , every time you remove the left heelboard fuse box relay it must click back to the open position
it must click closed every time when reinstalling it
This will be the same for the right heelboard , right engine compartment and trunk fuse box , the left engine bay fuse box relay only runs the car horn so is a swapping o[tion
This can be seen on page 32
