2004 XJR Transmission prob and Limp Mode

XJR has 99k mileage. In constant stop and go traffic and I start to get a rough shift and then get a transmission fault error and the car stays in 3rd gear until I turn it off and then restart it and it's fine unless I continue to drive in stop and go. The problem seems to resolve if I use the manual shift. Dealership says new transmission ... I'm not convinced. Problems started occurring after I had the transmission pan replaced. I've had it checked and it has plenty of transmission fluid and the correct type of transmission fluid (so says the dealership).
Also recently had a problem with car going into limp mode when I go over a railroad track or some rough pavement with the errors "Engine Systems Fault" and "Disc Not Available". To resolve it I turn the car off for 30 seconds, restart it and it's fine. Do you think a bad connection somewhere in the electrical systems or a problem with the computer could be causing both of these problems? I've talked to the dealership about this and they are clueless and told me to just keep a log.
Love my jag but concerned that I am paying for service to "guess" what is wrong instead of identifying and fixing it. Any suggestions?
Thanks!
Mark

Have you had the fault codes read ? Other things that can go wrong are (1) the transmission selector cable bracket can work loose by the gearbox. (2) the TCM socket seal lets oil out that contaminates the wiring pins in the plug and socket. This leakage is a common fault.
I have had "DSC not available" when the car goes over a bump in a certain way, but this only happened in Germany of all places, where one finds the smoothest and best maintained roads ! I was told it was a switch in the brake booster somewhere, but it has not returned.
Normally a transmission reflash of the software to compensate for normal gearbox wear cures the problem of rough changes.
Sounds like you need to find a shop with more knowledge and better technicians. I suppose they are no longer interested in your "old car" !!

I had the very same issue with my 2004 VDP. The service guy did a "ReFlash" of the transmission. Cost = $106 USD. I lived with this because I was afraid of the remedy. finally I had enough and took it for service. Not as bad as I thought. Get the ReFlash of the transmission. You will get rid of the problem.
