Well after a major amount of taking the car to pieces I have got the super charger back on with all new pipes and seals fitted and everything cleaned up. The problem is now it is miss firing on all cylinders and over fueling. its thrown up a hole lot of codes that I never had before. Now I have P0300 P0302 P0303 P0304 P0305 P0306 P0307 P0308 P01314 P01316 P0328 and P0333. So looking like i have managed to bugger something right up. Not sure were to start with these issues as the MIL is flashing (VERY BAD) and TBH I'm scared to run it incase I do any more damage to it as P1314 is telling me that cat bank 2 is bad. Rain has stopped play today so the car is covered up and I don't know which way to go next. I'm really regretting getting this car as it hates me !!!

Hmm...Always best not to start a job if you're not sure you can finish it.
Anyway, I don't know if there are any independent Jaguar dealers in the South West, but in the situation you are now in, it is essential the stored fault codes are read to see what is wrong. Something seems to have gone wrong on your re-assembly, so best to work through what you did and check if it was correct. I suspect it is something fairly simple.

If you were in the Midlands somewhere, I would recommend the shop who maintains my car, but Cornwall is a very long way away and will probably only have a Jaguar main agent in the vicinity.
In the days before "diagnostics" were invented, we had to start from first principles ! I think it might be useful to measure the resistance of each coil pack using an AVO meter. They should all be the same. any one that is not is a candidate for the fault. Biggest problem is that swapping with a known good unit, means you have to have a good unit to put on, and that costs money ! A workshop can put a known good unit on, find the duff unit, then put one on from stores, (or get one from Jaguar), and bill you.

Just came across this. Back when I did the knock sensors on my wife's STR (and all the hoses and stuff in there) I came across a similar issue. Now, after I finished everything was running fine at first, then a day or two after, my wife went to drive it and got horrible running, engine light, etc.... I scanned it and believe (if memory serves me correct) that I had the same codes (or similar) to you. Checked my work, all looked good. However, I noticed when poking around with the car running that when I played with the harness connector for the passenger side injectors/coils (or whatever) the car started running better. What I ended up doing was taking a pair of vice grips and REALLY making sure all connectors in there were properly pushed together. I could feel the one move another few mm closed and guess what, years later and all is still well. I guess my hands couldn't provide enough force to really seat that connector properly. Worth a try I would say.
