Default Jaq ODBII and other ports USB cables and software

Ok this may be a little far out, but I keep reading that there are actually 2 different types of ports that the techs use for diagnostics...I think it's MSR?? And...OBDII. The OBDII is a simple one does anyone know how many programming ports there are, their names, and where to get the connect cables to pc and software to read the results.

To go a little further, I was thinking that since many things seem to need an update on my car (do not ask why a previous owner with a bumper to bumper contract failed to get basic service done); now I am stuck basically with correcting her mistakes and bringing my baby up to date. So I am trying to see what I can do myself and what I have to pay the dealer for as my "bumper to bumper" warranty won't pay for a thing until it basically "fails" or "codes".

I hope this has made sense as I am just hammering out what is in my head and I truly appreciate all of you who read these and give me good feedback.
