The strange semi-transparent rod in an eBay key fob
Hi
What is this rod for? (source) And how come not all the keyfobs have one? (one such example)
Which one would you go with please?

That's the transponder chip for the immobilizer. You either have to program it to suit your car, or you replace it with the one from your old key fob.
An Immobilizer was not mandatory in all markets worldwide, a car without it does not need the chip. It might be that some replacement fobs also do not have it because the manufacturer assumes that you use the old one.

I replaced both of the fobs for my 2004 VDP about 3 months ago with these https://www.ebay.com/itm/364293062688. I moved the part with the key and the transponder to the new fobs, but still had to reprogram them. It is a two minute job. My thumb used to hurt trying to get the buttons to respond, if at all, on the old fobs. I very much like the quality and the button response on the new ones.

What you had to reprogram was the remote transmitter so that the buttons work. This can be done quite easily without any additional tools or software.
But this has nothing to do with the transponder of the immobilizer, they are completely separate functions. To reprogram a transponder to communicate with the immobilizer you need special software or SDD, it cannot be done without for security reasons.
As you know, the key fob consists of two parts, the part with the key itself where the transponder chip is also located, and the part with the remote buttons. The two parts work independently from each other.
If,for example, the battery of the key fob is dead, you can still use the key itself to open the car and start it because the transponder does not need any power supply. The only thing not working will be the buttons of the key fob.
