2001 XJR Nightmare Please Help

Hi all. I have a 2001 XJR that I got three weeks ago and here are the facts leading up to my car not turning on; I drove across the street and shut the car off, which is different than I would normally do driving a short distance. My battery not charging light has been on for a week. My car will crank but not turn over.
I called a mechanic of mine and he replaced the corroded ground cables and noticed that the positive terminal was cut off on the starter. We checked the battery and alternator and they were good but the battery had a low charge. We put everything back together and could not start it. He continued to take stuff apart without troubleshooting so I called another mechanic.
This mechanic is a bus mechanic and has worked on thousands of cars. The first thing we did was check all of the fuses and they were all good. We then turned the key into the on position and checked for the fuel pumps. The fuel pumps were actually bad. We replaced both fuel pumps and in the on position we can hear them turn on. There is a new fuel filter. Because the battery is getting low charge, we replaced the battery with a new one.
We still could not turn the car over, unless if we used starting fluid. Which concludes that this is a fuel issue. The mechanic called his friend who works on all foreign sports cars and he said something about the fuel pressure regulator not allowing fuel to get to the engine. He also said that the fuel pressure regulator can cause disfunction in the fuel pumps and cause them to go bad, hence why they went bad.
Looking on the forum, I only see that the fuel pressure regulator can cause a drop in mpgs and burning rich. However, my car will not start unless if we use starting fluid. What could this possibly be?
If it is the fuel pressure regulator, is this under the supercharger? How do you disassemble the fuel pressure regulator in the most efficient way?
What else could this be???

You may have at least two problems, lack of fuel pressure and cylinder wash. There is a schrader valve on the fuel rail of the NA aspirated engines and I suspect on th SC also. It looks like a tire valve. Depress with the ignition on and a rag to catch fuel, you should get a strong spurt. If that checks out do a compression check or just add about a quarter teaspoon of oil to at least one bank. The raw gas and starting fluid are liable to have removed the oil from the cylinder walls. Do a search for cylinder wash or bore wash to get more information.

Check to see if the Inertia Switch has been tripped - look at page 26 in this PDF that forum member avt007 created on electrical troubleshooting:

It could be a bad relay. The XJR (supercharged version)has 2 relays - one for the primary fuel pump and one for the secondary fuel pump.
Look at this JPEG showing the fusebox in trunk:

I think it is important that we all understand that these fuel pumps do fail.
Especially if the pump is running constantly when the fuel level is not above the fuel pump itself becuase it is not being cooled by the surrounding fuel.
In affect, the pump heats up and the windings in the motor will fail.
In some cases the link lead will also fail because of the overheating.
Did you put enough gas to bring the fuel level over the fuel pumps after you installed the new fuel pumps?
Have you tested today to see if you can still hear the fuel pumps turn on when you turn the ignition to the on position?
If they are no longer turning on, your Link Lead harness may need to be replaced??
Also use a code reader to see if there are DTC trouble codes showing up now.
