5678 Misfire, oil in plug boots post gasket change

5678 Misfire, oil in plug boots post gasket change
In order:
1. Replaced secondary timing chain tensioners, replaced cam cover gaskets and O-rings. Found oil in the spark plug holes. Cleaned it out, assumed new O-rings would fix it. Drove at least 1k miles.
2. Replaced primary timing chains and tensioners. Reused gaskets and O-rings on cam cover, still found some oil in spark plug holes. I didn't clean them thoroughly due to being in a hurry. Car didn't make any chain slapping noises anymore, hallelujah.
3. A few hundred miles post timing chain job, I am getting cylinder misfire. I think the idle might be a bit rough too. Also I have an oil drip from the drivers side cam cover.
Do I simply have bad cam covers that aren't sealing up? I will pull the coils and clean them out today hopefully. How do I clear the codes?

I pulled all of the plugs yesterday and cleaned the oil out.
I also pulled the drivers side valve cover to fix a leak. While I was under there I looked, and the cams appeard to be timed correctly relative to each other.
I disconnected the negative cable of the battery (this resets the codes?).
When I drove it this moving I still had the check engine light, but this time I also go the restricted performance warning. Now I'm paranoid that I somehow messed up the timing procedure when I replaced the tensioners!

Hard to see over your shoulder from here but:
Bout the only thing that will affect 5678 is cam timing issues. I would suggest that you go back to flex plate alignment lock and see where the cams are now. The left side should be almost perfectly aligned.
You are going to have to use a code reader to reset the CEL.
