Strange Brake Problem

Have a problem with my brakes, not sure of best course of action to remedy.
The facts: 1998 XJ VDP, 124,500 miles. New front and rear tires and brakes at 121,500 miles done at local shop of a reputable national tire chain.
Problem: Brakes seemed weak, required a lot of pressure and a very long pedal excursion. After doing brakes (pads, rotors, system flush) brakes seemed to grip better but still excesive pedal travel. Had installing shop recheck all at 123,500 miles, no problems found (master cylinder full, fluid clean, no leaks). Immediately thereafter brakes seemed much better - more responsive with less effort - although they said they performed no service except needed replacement of left side outer tie rod.
Brought car to local Jag dealer for 120,00 mile service as it was overdue and I had a long (400+ mile) roadtrip planned. Mentioned previous brake issue, Service Writer said they are hydraulic and sometimes take time to settle in (?) Scheduled service was performed (oil, filters, wiper, plugs), drove car away as quiet and smooth as it had ever been.
During the roadtrip the following week, I noticed braking once again required much effort and pedal travel. In fact, towards the end of the trip, I nearly had to put the "pedal to the metal" a few times to stop. Much worse then before the new brakes were intalled! Also heard some squealing sounds I hadn't noticed before.
So...was I merely experiencing classic brake "fade" (we drove four hours nonstop each way, sometimes in traffic), or do I have some other problem? Back to the brake shop, or time to have the dealer take a look? Anything I can check myself first?
