Throttle Position Sensor

I have a 2000 XJR and have been trying to clear a 1229 error code which refers to the Throttle Position Sensor. At first I thought it was the Throttle body so I bought a used one and replace it but the error did not go away. So I start to diagnose the problem with my buddy's VCM. When looking at the voltage from both of the TPS, TPS 1 was at .8 volts at idle and TPS 2 was at 1.56 volts. I also am getting a reading off the VCM for the postion for TPS 2 of 27% but the is no reading for % for TPS 1 just a code of E001. I tried to isolate the wires coming in from the throttle body to the ECM by disconnecting one at a time. I also swapped the wires to see if this would change the % error of E001 but this did not work. I do not know what the E001 is refering to and could use some help.
I also purchased a new ECM and programmed it but that did not make a difference. The Pedal position sensors are reading fine but I was not able to do a pedal position set-up. I am guessing this is due to the TPS error.
Is there a procedure for programing the TPS in the ECM?
