I had a flat on one of my wire wheels L:R. Put on a spare which is an original XJ6 rim. I was going to drive the Jag to get the flat repaired and as I did I had a lot of noise and weird feeling in driving. I went home drove about 1 mile both ways and upon inspection where some metal shavings inside the rim. Upon removing the wheel the inside of the rim had a shiny area about a 1/4 inch wide all around the rim where it mounts on the hub. Obviously it was rubbing on something.. My question is why. Do the wire wheels have different lugs or washers than a regular rim?

Yes, my lug nuts for my steel spare tire wheel and my Dayton Wire Wheels have different lug nuts. The wire wheel lug nuts are Tee shaped in cross section with a cylindrical section going down through the wheel hub. The steel road wheel has a traditional Vee shaped bottom that fits down in a champher in the wheel. They even have different hex sizes so I have to carry two lug wrenches. My spare tire is the older steel wheel used on series 2s that predates the Kent wheels.

I have wires, and a regular spare, but have 5 original lug nuts in a zip lock bag with spare

those are "Teardrop" Jaguar wheels. Those started in the 1988 XJ40. Both Elinor and I use them in our Series 2 and 3 XJ-6. Mine is a 1984.
At the rear, I had no issues fitting them with the original "KENT" wheel lugnuts.
In the front I had to space them out with 7/16" inch Spacers and new longer lugnuts to clear the hubcap.
i would try to isolate the issue by fitting the opposite side wheel to the side where the scraping happens.
Mine don't have welded weights, they came with Stick-on weights.

Weird.
The wheel is attached to the hub so there should not be any movement; the hub and wheel should rotate together with no movement or rubbing between them. Obviously.
I have to wonder if [for some reason] the wheel is not firmly clamped onto the hub, thus allowing movement of one relative to the other. Off hand I'd say that the only way this can happen is if the lugnuts are bottoming out before the wheel is fully clamped onto the hub, thus leaving the wheel loose....even if only very slightly.
