I have my blower off having just put a pulley upgrade on, and my lobes don't look anywhere near as shiny as yours.
How many miles has it done? I’ve got a 2015 with 150K miles with the TVS blower and most of the coating’s gone and it’s never “ingested” anything other than air and intake cleaners through the throttle body.
I'm going to remove the intercooler as a first step and scope the valves and cylinders best I can. If everything looks okay, I'll replace all the injectors and coils before reassembly. THEN a compression test. I sure wish I could have done that first though. Oh well for me. Plugs if all is well, then a fuel pressure test.
Then the fixing begins...

The 4.2 injectors and coils rarely have issues, not that it would hurt to replace them with 90K miles done. I'd be looking at other more likely fail points such as induction (remember the throttle body coupler?) and vacuum lines which frequently fail at this age. At this point I reckon things're looking good for you both and your son should have a running car in short order.

Over 90,000. No power yet so I can't say exactly.
I'm not HAPPY that your coatings are gone, but it does make me feel a bit better about these ones. Nowhere near as pretty as the ones mhminnichhas, but I'm satisfied at this moment.

So maybe I'll remove the injectors and pressure test those also. I made an injector test rig years ago for one of my Mustangs. Where is that now? I've no idea. Didn't take long to make one though.
I've pinch-tested the valley hoses and those all feel great. During reassembly I'll for sure check all the vacuum lines and coolant hoses. They LOOK okay at first glance, but a good stretch and twist should aid in closer examination.
I've not even looked for the coils yet so I don't know where those are, nor the plugs. Plugs out for the compression test so I can look at those later. I could always ohm-check the coils also and change any that seem weird. Save the kid a couple hundred bucks.

You've got a bullet proof engine on your hands. Don't sweat it, I suspect the fix based on lack of maintenance in its early life.
Actually, its fortunate that the idiots at the shop did not get their hands on it! What a mess that would have been.
Humour me, how does in the inside of the air resonator look? I'm with @mhminnich , I'm confused how this could have happened. However, though not optimized, it doesn't seem catastrophic if it rotates freely and without play or "smoothness".
How are the airboxes? The MAF?
Have you put a scope in and looked at the valves?
I've seen some put nylon hose over the boxes as a means of increasing flow (yeah, whatever) I wonder if this engine ate one?

The closest gaskets I've seen, although those sites say "Unavailable", these oval ones are from a 2005 S-type /R, although when I try to RE-research, those come up to the roof-look ones again.
Truly I have zero idea right now what this thing is. The intercooler and supercharger fit perfectly well on it though. It is NOT a 4.0 as those gaskets are WAY different. What I do know is that every gasket type I've seen at Auto Zone and O'Reilley's have the roof shape and not plain oblong.
Oval blue/green….. it’s quite common for online catalogues to have posted the wrong pics….
I know that, but the ones I DID order showed up as the triangle ones. Two places. I had one I removed to compare because I've gotten so many wrong parts in the past.

OKAY..... I guess I'm a frikkin' idiot here. That pic helped my poor old brain a lot.
I didn't look close enough and didn't realize that the ports are a separate piece from the heads. As my oldest kid would say when he was little, "Stupid bonk my head off". I should have at least looked at the WSM if nothing else. So I need the UPPER gaskets.
None of the places I looked even said there were two separate ones that I noticed, other than the plenum and TB areas. Thanks, you guys.
