Thanks for the guidance and now I know how to do a hard reset but it has not changed the problem. Unless there is a better idea I will remove the Hall proximity sensor and bench test it.
Can someone tell me at what point in the sequence does the hood opening stop when the luggage divider is not in place? In my case the rear quarter windows lower but the unlatching of the front clamps does not start.

Remember what Steve said.... after you reset anything you MUST reset BOTH front windows, both for Auto UP and Auto DOWN.

With windows DOWN;
Hold UP until the window is fully up and CONTINUE to hold UP for five seconds after travel ends. Release and hold UP again for another five seconds.
Hold DOWN until the window is fully down and CONTINUE to hold DOWN for five seconds after... Release and hold DOWN again for another five seconds.
Properly reset, both window should fully travel with one quick flip of the window switch... fully UP and fully DOWN automatically.

Also when the luggage divider is not in place you will always get an error message on the speedo cluster screen if you operate the top. If you do not get the message, then it is likely detecting you metal workaround on the sensor and the problem is elsewhere.
Remember too, the top will not operate with the trunk (boot) open!

Thanks for your patience. The widows are now operating correctly. I have the luggage divider not in place alarm when I remove the nut and try to open the top but I do not get the alarm with the nut in place when I try to open the top. I pulled Fuse 8 for 10 seconds and replaced it but still no change. It seems that the controller is not un-clamping the bow from the windshield when it should do. Is that powered from the same 40 amp fuse F32? Or maybe the controller is waiting for a signal to confirm that the rear quarter windows have opened (which they have when the sequence stops).
