I had my 12.5k XKR-S inspected by Jaguar and the only thing they came back with was a worn bolster cushion on the driver's seat, left side. Here is a picture, and a comparison to the right side of the same seat.
rschultho - sounds like the one you saw was a lot worse than this? Sorry to hear about all of your challenges - it's an emotional roller-coaster buying one of these fantastic cars, but worth it in the end when you get the right one!

Now that you guys mention the Jag Academy and other similar uses for some of these cars I think this may be the case with this car. I had not considered that.

Oh yes - much worse. The leather was severely cracked all over the bolster and the leather on the inside of the left bolster was worn down to the point that the smooth surface was gone and the leather looked like rough suede. The leather was severely cracked on the bottom cushion, left side, and the seat looked generally like a pair of pants two sizes to big on a skinny guy. It just looked really, really used and worn. I wanted that car very much and convinced/rationalized to myself that I would get the seat fixed.
Now that you guys mention the Jag Academy and other similar uses for some of these cars I think this may be the case with this car. I had not considered that.

Personally I think if your gonna get a black XKR-S you want it without the bright pack.

Give yourself a lot of credit for inspecting and re-inspecting the car. Give yourself a lot of credit for taking the advice of the other member here to provide insight in dealing with the Carmax people. And most of all, give yourself a lot of credit for making the decision to "pass" this one up.

I am weighing my options, which includes possibly getting a couple years old AM DBS. Not sure...if another XKR-S pops up and is in at least as good a condition as my car I may try and pull the trigger again.
With the Aston I am concerned about maintenance and service costs. I know our Jags are expensive to repair when they need it, but I am sure an Aston is much more in that regard.

I have an anniversary edition and test drove an XKR-S... I've been fiddling with cars for decades now and when I mildly put the S through some quick tests, I began making a checklist in my head of MAYBE what I would change. From a performance standpoint, there isn't that big of a difference for me to spend the extra.
I honestly bought an entire one-owner CL65 instead... haha.
All I really came up with was a more precision tune to improve throttle response and produce a bit more power, but even then that might be aided with a better exhaust and other bolt-ons.
Honestly, I threw a set of Nitto Invo tires on it and not only was it far quieter than the Dunlop (ugh) tires it came with, but far more responsive. They're cheap, boy-racer tires, but I've had such great luck and experience with them on two completely polar opposite cars that I gave them a try...
Felt like a different car and gripped SOOO much better.
I honestly love the looks of the new XKR-S and that's what drew me toward it, but it just didn't seem like there was much return on investment.

So how much should a 2012 XKR-S cost? Would expect the car to be in better to excellent condition. Let's say 10K to 15K miles. (From a dealer, not necessarily a Jag Dealer)

Schwabe would be the best to chime in as he recently secured a 2012 XKR-S from Rosenthal Jaguar in Chantilly, VA...........I "think" he paid close to the $78,000-$79,000 range for his red one, but I am not 100% sure. His had low mileage.

My car was a 2012 with 6,600 miles on it and the sticker price I pad was $79,900.
Now this was a press/demo car and I will repaint the hood (estimate right now is $1,000) to take care of paint chips and then about $200 for a paint correction to get the swirls out and another $200 or so for a showroom polish and sealing. Finally my decal on the airbag is dented, cost about $650 to replace that. Probably will need a new set of tires within the next 10K miles which is another $1,600.
I saw a brand new 2013 white XKR-S vert with 21 miles for $99K listed on Jaguars site.
Anyhow I believe $85K for a XKR-S in good condition should be possible.
