Have a 98 XK8
Top closed one day yet the rear quarter windows did not close.
Currently shows red alert roof not latched on dash. The switch
on the console to open and close the roof.. when press'd ..you don't
hear any sound of motor or pump.
Have done n ck'd:
1. hyd fluid is sufficient
2. all fuses are good
3. used the manual latch key to make sure it was closed
4. unhooked both terminals on battery to see if reset
5. looked at right ram to see if it was extended to position.
6. Made sure the petcock was closed
7. Unhooked electrical to top of hyd pump and re hooked up.
These are all I've personally done as a trouble shoot.
What have I missed?

Could be something wrong with the microswitches in the latch area. These microswitches sense the position of elements of the latch assembly to let the computer know that the top is latched and the rear windows can now go up. There is a single connector up there that routes all the switch signals down to the computer. You'll have to pull the A-pillar covers, the sun visors and the console light assembly before you can get to it. There are a lot of other posts on opening up the latch area. Pretty easy search ...

Yes, the top is sitting flush and closed tightly. Used the manual allen key to make sure it is closed. Yet, signal still on on dash still on. quarters still down, and nothing happens when you engage the open/close switch.
Am thinking about hooking up a switch to the window hook up to get the windows up at least.

Check fuse 14 in the boot fuse box which supplies the pump motor.
It does sound like a microswitch in the latch mechanism though.
If the fuse is OK try undoing the petcock, manually unlatching and opening the top a bit (this is tricky and involves pushing on the top lift rams to force them past over-centre) explained in JTIS or some of the top problem posts here.
That may persuade the system to start working again so you can lower then raise the top.
@Dennis - he says he can't hear pump noises when he presses the switch

Just for grins, try the door lock switch to operate the top from the outside (hold it hard against the spring pressure).
Also try a hard system reset (Remove the battery negative terminal, touch the terminals together for a few seconds and replace the negative terminal on the battery. Then reset the windows). If that does not work, I agree, try cycling it through manually.
