convertable top issue

Verification, want to be sure were are in synch:
You were closing top, it went up but stopped before latching. You said will not go down. May we assume you no longer know for sure if up works since you are stuck now?
Did latch move?
If no try this: go into trunk. Loosen the stopcock on the pump a turn or so. This is the valve with the 3 inch thin metal rod through it.
Grab the Allen wrench that is snapped in it's storage position on or by the pump.
Grab a big flat blade screwdriver, take both to drivers seat. Use flat blade to pry plastic cover off access hole above rear view mirror.
Since you relieved pressure by turning the valve on pump, you can move the latch. Insert the Allen wrench small end (you're gonna need some leverage) raise latch. Be sure you provide clearance the roof may be close now.
Let roof mate with latch. Manually close latch. Tighten the valve I called a stopcock.
If all goes as planned windows should now close. Roof should function normally.
If not, check the 40 amp roof fuse in trunk.

Oh, so even if top is locked closed the windows will not raise?
Did you try a hard reset?
Friendly question, how do you know the windows will lower if the top is raised but not locked? Does the top lower? How do you know the windows will still lower? They are stuck down I thought.
Is it just that the top will move but not latch? The windows can't raise until the car senses the latch has secured the roof closed.
Nitro, more info is better than succinct status notes please. maybe you could make it a story, tell us what happened, what's happening and what's not working when.

The operation of the convertible top is sequential and each switch in the sequence has to activate before the next switch will activate. When raising the top, it begins to rise and the latch raises. The latch doesn't where the top is until the micro-switch in the extension rams tell the switch the top has arrived. Since the switch isn't sending a signal the latch want close and because the signal isn't there when you manually close the latch it can't tell the windows that it is latched, so they won't raise. The top will lower since the ram switch isn't set.
