This may just be user error...
If I use the remote to lock the doors while a door is open (say when I'm removing groceries from the passenger seat) the alarm triggers. Which means that either I have to keep the remote out until I close the door (more opportunities to drop the remote and key) or put it in my pocket and then take it out again (a hassle, especially when wearing jeans).
I realize this is a first-world kind of problem and absolutely trivial in the scheme of things. Still - is there a way to lock the doors while they are still open?

Lock an open door? With no car or truck I've ever driven, from 1968 model until 2014 model (matters not the make, nor old school key alone up to newest keyless opening technology) could you do that.
Maybe with some I guess, after all, I sure don't have universal experience, but seems unlikely.

By design you cannot lock an open door. Owners can get into enough trouble accidentally shutting the remote in the luggage compartment without this option!
Later model Jaguars have proximity locking and one solution is to retrofit this with an aftermarket kit. I've seen a few - here's an example:

More than you want but push button start would be a great upgrade.
My other car has OE proximity locking and I've never needed to touch the remote or the key. It stays in my pocket - the vehicle automatically unlocks as I approach and locks/alarms as I walk away.

I'm looking into buying that Easy Go Universal Smart Key and remote start up. My 2007 Jaguar XK OEM smart key is no longer working even after I've replaced the battery. I'm getting a dealer quote of $384 for a new one and programming fee of $145. This even without the small entry key that tucks into the remote. Crazy expensive. I'm wondering if I can get the Easy Go for nearly the same amount of money and add that option of being able to remotely start my car. Do you know if the dealership has to install something like that? Or even if i just get another Jaguar OEM key, can I program that myself? Thanks for any guidance.

The EasyGo will not work with a 2007 XK...it is meant to rerofit pushbutton start to cars that do not have it, not to replace the factory system which on this car is very complex. You need to shop for the best price and replace your defective Smartkey.

I accidentally locked the door of my 2003 XKR after I had popped the trunk from the console. The car made a different sounding acknowledge 'chirp' and I realized my mistake as I went to lift the trunk lid. I figured it was some sort of beep to warn me that the car failed to secure and arm, due to the trunk lid being actuated and now open, prior to locking the door. I retrieved my belongings and dropped the lid expecting to have to re-secure the vehicle, instead when the trunk latched, the vehicle signaled it was secure with a single 'chirp' confirmation; I checked the doors and the vehicle was armed, shift light blinking and locked, including the trunk.
