Windows forgot where they were...

Wife locked the car and heard the tell-tale beep that something's not closed. Noticed the door wasn't shut, tried to close it, but it wouldn't latch. It turns out the window was all the way up and hitting the outside of the convertible top. I opened the passenger door, and it was the same - the window stayed up instead of dropping the inch or so like it's supposed to. I reset the windows and all seems good now. So what happened?
She thinks it happened because she turned the engine off as she was rolling up the window. It gets confusing because our other cars retain accessory power after turning the key off until the door is open. The Jag isn't that way, but she thinks the windows continued closing (she was holding the button) after she turned the car off and removed the key. After that, apparently they forgot they were supposed to drop when the door was opened.
Anybody ever had this problem?

You need to reset your windows. Roll your window down and keep pressing on the down button until you hear a click noise from your door after a couple of seconds. Then, roll the window up and keep pressing until you hear it click. The window is now set. Rinse and repeat with your other window.
